Hmm. I really like Khaos Komix.
If I recall correctly, the first two stories are about cis people, but the trans* characters are still involved in the plots. And there are at least two stories/books where there are trans* main characters.

Just a note: there's some really scary bullying in one of their plots. They also talk about rape/csa a lot towards the end of the series.

i love when manga/anime has genderbending moments or shows with tomboy type characters - my brain just can't seem to think of good examples right now >_< lol
i recently rewatched the movie Romeos, which is a good one...

oh yeah, the show Degrassi DID have an ftm character for a while there, but sadly the actress moved on so they don't anymore still something to check out if anyone were interested i guess
