If you were jogging at night and saw a man simply sitting in the park of your neighborhood doing nothing? I jogged out of my neighborhood at 11:00pm and saw him. Thought nothing. Jogged back into my neighborhood at 12:45 and he was still there in the same spot! Weird?

Not a bit, maybe he was homeless and went there to get some sleep. Not all of them sleep under bridges. There are a lot of reasons for a person to be out at that time. Maybe he thought you were up to no good, running in the middle of the night. What may seem innocent to one person could be suspicious behavior to another.

It would creep me out but I am also a paranoid person. Maybe he was homeless like melissa1973 said. thats the first thing that popped into my head.

I'd be curious, and perhaps a bit more cautious, but I don't think I'd be overly paranoid. He could've had an awful day and just needed air. Maybe he was kicked out of his house for the night, with no where else to go. Maybe he was homeless. Maybe he was simply deep in thought. And maybe he saw you and was thinking, "why is this girl jogging so late..? Weird!"

If jogging at night is something you do often, you may want to consider getting a keychain that sounds an alarm, or something. I bought one that sounds a very loud alarm, and flashes, on Amazon, as I enjoy going for walks at night.

I'd be slightly worried but I'd be even more paranoid if the park was filled with kids and he was just sitting there for hours on end all alone.

I wouldn't be too freaked, but I think I'm a little biased because I'm a night owl myself and it wouldn't be odd for me to just sit out in a park late at night enjoying the night air or looking at the stars. If you're going to jog late at night, though, it would be a good idea to carry some sort of protection like mace or a siren with you. Better safe than sorry!
