I am currently querying agents for one of my genres and publishing through small presses under a pseudonym for another genre. When you're trying to decide which route to take, you need to ask yourself what your goals are.
~ Do you want to reach the big market presses, have help in navigating contracts, have some name-branding backing your publicity and marketability? Then an agent is a good route.
~ Is your work more suited to small markets, are you okay with navigating contracts on your own, and can you carry some of the marketing by yourself? Then perhaps pitch toward the smaller presses.
~ Do you want to control your editing and cover choices, carry all the marketing yourself, and retain the market share of pricing? Then self-publishing may be the way to go.
Look at what you're hoping to get out of the publication route and see where you best fit for this project. Those goals may change with the next project or they may remain the same. It's up to you.
