I keep my most used toys in my bedside table drawer except for the pure wand which I keep in its pretty box! Everything else goes into stationary boxes. You can get them at office supply stores and they come in all sizes and colors. The toys in the boxes are all kept in their own plastic bag.
I bought a nice set of drawers from Bed, Bath, and Beyond that I use to store my toys in. I have them all nice and organized. First drawer is couples things, like porn DVDs, lube, massage oils, cuffs, and blindfolds. Second drawer is stuffed FULL of my toys. Third drawer has his toys. This works well except for the fact that my drawer is too full for anything else...
I use just a plain lock box for storage and what I keep it in depends on the packaging. If the packaging is small I'll keep the original but if not I'll put the toy in plastic bags and my large toy is wrapped up in a skirt that doesn't attract lint
I have a simple drawer/nightstand tower thing that I keep everything in.

We use a large double door armoire to display and store our toys. Most luxury toys we have are kept in the original containers.
I have just recently started a collection of toys. So for the moment they spend their time in my underwear drawer, and some of them are kept in their packaging as well.
Soon it seems I shall have to move the collection. Now to find something to put them in!
